It is impossible to disqualify a dog for having two color eyes, In the Ooty dog show a siberian husky won a best of breed and it had two colored eyes

The blue eyes in a dalmatian is a fault, so you wont be disqualified, but you will have points taken away for his blue eye.

As for registration, you can print off a form off the KCI website for registration of dogs with unknown lineage. You will require photos of the dogs and then a rep. from the KCI will visit to verify the dog'S breed.
